The Savage Engine has a complex counter balance system to cancel vibration. Listenning to my engine at low rpm's this summer I too was a bit disconcerted at some of the noises until I thought about the bits of counter balancers and torque compensators flying about in the crank case and suddenly being called upon to do thier job when I cranked the throttle in 4th from 15 mph.
My simple solution were recognizing that a shift when accelerating isn't the end of the world - and/or crank the power on a bit slower
Keep the rubber side down
